Description du poste et MissionsDeadline for applications: March 4th, 2025Within the UMR BEEP (Biology and Ecology of Deep Marine Environments), under the responsibility of the head of the LMEE laboratory (microbiology of extreme environments laboratory), she/he will contribute to the acquisition of knowledge to improve the understanding of the functional symbiotic colonization of two deep hydrothermal shrimp models. As part of the European project BioOcean5D (https://biocean5d.org/), the metagenomes of the symbiotic communities associated with the species Rimicaris exoculata and Rimicaris chacei at different juvenile stages will be studied. These shrimps host 3 symbiotic communities, one in the cephalothoracic cavity, one in the stomach and one in the digestive tract. If at the adult stage, these communities are characterized, R. exoculata being chemosynthetic and R. chacei mixotrophic (https://doi.org/10.1093/evolut/qpad217 ; https://doi.org/10.1186/s40168-022-01380-2 ; https://doi.org/10.1186/s40168-021-01045-6), knowledge is still lacking at the juvenile stages (https://doi.org/10.1002/ece3.70369). In collaboration with BEEP researchers and engineers, she/he will conduct bioinformatics analyzes of the metagenomes which have previously been obtained by Illumina sequencing.This project is also part of the LIFEDEEPER project ANR-22-POCE-0007.Main purposes

  • Study the functioning of symbiotic communities of juvenile hydrothermal shrimp from the Mid-Atlantic Ridge using metagenomic approaches

Main Activities

  • Analysis of sequencing data: characterization of the functional repertoire of symbiotic communities, gene annotation, comparative analyzes (inter-life stages, inter-species) via Ifremer’s Datarmor supercomputer
  • Ensure traceability and reproducibility of bioinformatics analyses.
  • Presentation of results, writing of publications

  • Internally: staff of the UMR Biology and Ecology of Deep Marine Ecosystems (BEEP)
  • Externally: staff from the SEBIMER department of Ifremer

Profil recherché

  • Strong skills in bioinformatics analysis of (meta)genomic data (assembly, annotation of genes, design and implementation of scripts, pipelines, use of a computing cluster).
  • Initial training: PhD in microbiology/molecular biology with advanced experience in microbial bioinformatics preferred, thesis obtained for a maximum of 3 years

Competences

  • Knowledge of Python, Shell and R languages
  • Best practices in bioinformatics
  • Mastery of basic NGS analysis tools
  • Fluency in written and spoken English.
  • Knowledge of microbial symbioses appreciated
